End-to-end scRNA-seq or multiome analysis: from raw data to a reproducible, documented scanpy/SnapATAC2 pipeline running on your HPC. Built on experience with 788,330-nucleus ALS datasets.

Spatial Transcriptomics Analysis

Xenium, Visium, or CosMx from raw to publication-ready figures: QC, segmentation, cell typing, niche analysis (NicheCompass/Novae), and DOT deconvolution. Experience with 1.2M-cell Xenium datasets across ALS, glioblastoma, and spinal cord injury.

Differential Abundance & Composition

Milo neighbourhood-level differential abundance and scCODA compositional analysis with proper statistical design, batch correction, and publication-quality figures — the analysis most labs get wrong.

Gene Regulatory Network Inference

Cell-type-specific GRN reconstruction, network controllability (Minimum Dominating Set), and integration with GWAS/scDRS for variant-to-mechanism mapping. A scarce skill set at the intersection of network science and genomics.

Reproducibility & Scale Rescue

Your pipeline doesn't scale or reproduce? I make it run on SLURM for 1M+ cells with clean environments, version-pinned dependencies, and documented workflows.
